bacteria city inside a Petri dish (big project)
make a larger scale Petri dish, gel or something as the agar
make the dish deeper than usual, show the roots of the city
use magnets as building blocks and interactivity so that it can all be moved around
beads, iridescent ribbons as organisms, embroidery, fake moss with cotton wool over it to make it look a bit fluffy (maybe), glow in the dark UV paint maybe, ink and gels
stained bacteria glass
research different bacteria and what they can form
create a giant fake microscope for the Petri dish to sit on out of cardboard

water slime on the very top and some other clear substance as the base so that the roots stay in place underneath the city
