Amount of RNA in a cell is not a directly correlated to the amount of protein that would be produced in the cell.
Just like how in DNA, there can be many changes going on through epigenetics, there are such changes going in the mRNA too - through the m6 Adenosine methylation - more common at the 3' ends of the mature transcripts

Stranded sequencing - RNA sequencing each strand for gene expression. This is because different genes encoded by each strand can overlap. This information won't be captured by random strand sequencing. Also, there can be overlaps of 3' UTRs. these are also important for regulation of gene expression and transport.
