Elizabeth's Main Threats

As she was a Catholic, the Pope believed she should be on the throne after he believed the marriage of King Henry VIII & Anne Boleyn was not legitimate and then considered their offspring (Elizabeth) illegitimate for the throne and thought Mary should be Queen
Mary had a child (James), which could then be an heir to the throne and since Elizabeth did not have a husband nor a child this meant this she did not have a family heir to the throne. Since Mary had an heir to the throne this gave people assurance there would be a continuation of the royal family to the throne
Mary was no longer Queen of Scotland & her husband Francis II (King of Frances) died so she was filled with passion and desire to become a Queen of England as she was legit and also was no longer Queen elsewhere
Religion
After Elizabeth became Queen in 1558, England became a Protestant country. Many Catholics were very angry about this as the country's religion keeps changing
After Elizabeth's idea of uniformity made MP's very unhappy because they do not like the idea of becoming protestants
After the religious settlement it was stated that there would be no role for the Pope in the leadership of the Church of England which left Catholics fuming
As part of the religious settlement, many puritan priests removed crucifixes from local churches which left Catholics angry because this made them look like protestants even more.
The Earl of Westmorland and Northumberland con could raise armies of 5,000 men in 1569 and caused a threat of invasion to Elizabeth
Councillors
Elizabeth created a Privy Council and the problem was that she needed a balancing act as she needed the most powerful nobles and she needed trustworthy nobles
Elizabeth had to get rid of most of the impervious councilors who had served under Mary I. This would lead to a lot of angry powerful Catholics very unhappy. Moreover, it would be difficult to find people who she would know who was trustworthy
Succession
Elizabeth had no children and no heir to the throne this would create hostility with rivals to be the next monarch
Elizabeth's search for a husband was impossible because if she picked an English noblemen this would cause jealousy between each of the nobles. If she picked a foreign prince, this would mean she would be marrying a catholic and would create a even more serious problem.
Legitamacy
The Pope refused to giver her father and mother a divorce and in the eyes of the Catholic church, the second marriage was not legit. Since Elizabeth parents marriage had been banned, she was regarded as a illegitimate child by the catholic church and that illegitimate children could inheritor the crown.
This was something that Elizabeth could do nothing about to solve this problem and was a log term problem that was not going away quickly
Enemies abroad
England was at war with France after Mary I declared war on France which then costed England a lot of money.
England was fighting alongside Spain against France which made them allies. However Spain was a Catholic country which made them angry as Elizabeth was restoring Protestantism to England
Mary Queen of Scots was married to the King of France and there were french soldiers in Scotland and Catholics in France and Scotland thought that Mary should rule England
Money
Elizabeth was £300,000 in debt after Mary I had spent the money in the war in France
Elizabeth considered raising taxes however this was really risky and parliment could make big demands if she had done that
Government was more concerned about poverty in England as the harvests were bad leaving food prices to rise rapidly. This led to food riots after food shortages and people became rebellions which became a major issue for Elizabeth
